PDF signature
Several tools are available to sign PDF documents: Adobe Acrobat official product or other editors tools (plugin or autonomn).You'll find here links to those tools and how to check signature.
If you want the recipient to recognized the signature with your certificate, you'll need to:

Under Windows:
o Set up Acrobat Reader 6 or higher to check PDF by using the Windows certificates base
o Import directly trusted CAs certificates -
Under other OS:
o Import directly trusted CAs certificates
